Flat runes aren't viable in competitive play. If you're a rookie or a novice, I'd recommend using flat runes for that early game advantage. But a more experienced player will use scaling runes and survive the laning phase (buying an armor or magic resist item at the start of the game cancels out any additional attack damage or ability power obtained from flat runes. 10-15 minutes into the game, flat runes fall off and become obsolete.

Flat runes are for early game, and assume that you'll be buying stats later in the game to supplement the fact they do not scale into late game.

If you are a weak early game champ flat runes are very helpful to get you over the hump so you can then scale into late game where you shine.

Certain scaling runes, namely attack damage and AP, are better per capita than their scaling counterparts, because as the game goes on, although your damage will increase, so will the enemy's resistances. The smaller amount of damage boost goes further in the early game comparatively than the full amount later in the game; if you're looking for late-game damage, go for penetration.

Furthermore, scaling runes are best in the mid-game, with their power beginning around 6 and wearing off at 13. By lategame items beat every rune.

It will be even worse if you have flat runes for damage or ap, with your enemies having increasing resistance. You will deal less damage than scaling runes, plus with enemy defenses.
