Flat Runes > Scaling Runes for champions that you feel need that extra boost in the beginning. Especially if you are newer to league of legends, getting thrashed early game means you don't have a chance. Get an early lead, keep it, and don't let the game go forever. Hopefully flat runes will get the advantage for first blood, gold, items, and leveling. Most scaling runes take over by level 6-13, but the advantage you get in those first 8 or so levels can be huge. For example, MP5 vs. MP5/lvl for a caster. If you take the MP5/lvl you may have to b more early game (unless you're conserving mana well), which will put you at a level disadvantage and farming (possibly giving them free farm, depending on lane). Obviously, it depends on champion and playstyle.

In case you're curious here is a list of when the runes are essentially the same (for whichever rune is best at the given stat, other than Quint):
HP5: 4
HP: 5
AP: 6
AD: 7
MP5: 7
Mana:8
Armor: 10
Mag. Resist: 10
Energy Regen: 10
CDR:13
Energy: 14

and for quints:
HP5: 10
HP: 10
AP: 12
AD: 9
MP5: 5
Mana:9
Armor: 11
Mag. Resist: 12
CDR:12

Clearly, getting Energy/lvl is kind of dumb if it doesn't start taking over until 14, but AP/lvl at 6 is pretty good (for glyphs), however, you might be jungle fiddles and need that AP at level 1 to get a faster jungle.

with those runes you can play prety much every champion.

Quint: Swiftness (Movespeed)
Glyph: Shielding (MR/lvl)
Seal: Evasion (Dodge)
Mark: ArP and MPen are super good, but if you insist on getting one that works for everyone get flat armor, even though secondary, should help early game since dodge is best for mid/late game.
This is definitely a survival set, because increasing survivability is good on every champ.

Other good runes:
seals: replinishment (mana/5), clarity (mana/5/lvl), armor
glyphs: AP, AP/lvl, CDR, CDR/lvl
Quints: fortitude (HP), AP, AP/lvl, insight (Mpen), desolation (ArP),
Marks: Mpen and ArP are by far the best on any carry/bruiser, and often most tanks and many supports. However, with supports and tanks that aren't building any damage, then get AP (soraka for example) or some sort of defense (MR, Ar, HP).

Useful on few: Mana (Ryze, maybe blitz or singed), all energy related runes (akali, Shen, lee sin, kennen).

Don't get ever: the one that reduces death timer (revival).
