Causes great imbalance to my lore. We shall discuss this topic.

But yea didn't Shen's dad die in a Kinkou trial and NOT by Zed's hand?

Riot stop getting so damn sloppy with the lore

Both the page and the wiki claims that his father was tortured, but say nothing about killed.

This, but it's not the real issue. Apparently, being the master, he was the one who told his subordiantes to torture him in order to make sure his own son was a emotionless defender of balance. Then he's apparently kind enough to tell Zed that he was wrong at abandoning him and asks him to go back to balance once again.

Even the weird situation in which Zed kills Shen's dad, open to so much speculation, does nothing to adress this inconsistency.

Zed came back after Shen became head of the ninja clan, right? Therefore, Shen's father stepped down from the role of emotionless ninja clan head guy -- he's retired now, he can show emotion as much as he wants.

Even if he was still expected to remain emotionless after retirement, the master telling Zed he was wrong for abandoning him isn't a showing of emotion, it's admitting poor judgement as clan leader in the past. He invites Zed back into the clan to balance his previous bad call of expulsion with what he believed to be a smart call; he felt that by re-inviting Zed into the clan he was restoring balance.
