An Ahri with a RoA and Rylai won't be doing all that much damage, so I wouldn't worry too much about it. She'll still drop in a heartbeat if your team can catch her with CC.

The weaknesses with Ahri are:
1) she has good inherent damage, but lousy AP ratios
2) she has great single-target burst, but lousy AoE burst
3) she has great escape, but if her ult is used for escape she cuts her burst output by almost half.
4) she has lousy range, so has to get rather close in order to harass
5) her threat range is good, but her abilities are either skill shots or auto-targeted.

ahri is one of those champs with a "minimum range". If shes too close to her target, its so easy to miss the skillshots.

Her AP ratios really aren't lousy at all. Examine the total damage a skill does rather than just looking at the ratio on one part of it.

Three of her four abilities hit more than once, and one can potentially hit three times.

Most of her abilities are on shortish CD's.

The one thing Ahri really doesn't have going for her is survivability. Oh, sure, right, three soft flashes. And then what? As soon as you see anyone picking Ahri your first assumption should be that you want to get more hard CC. If she seriously wastes time buying both an ROA and a Rylai's she's cutting her damage potential pretty badly.

Agreed, they'll basically be doing no damage whatsoever. Get some MR (negating Ahri's dmg), and make sure your team has someone who has a dashing/gap-closing skill. This will force her to ult to save herself, which as has been said, will destroy her damage output.

Hard CC. Just like you deal with any assassin.
