Has anyone done math on what Mark has the most physical dps increase?

Fairly certain that over the course of the entire game, it's Armor Penetration. Armor Penetration effectively gives you a % increase to your physical damage by reducing the percent that it is reduced by. This means the more damage you have, the more damage you get out of armor penetration runes.

Critical Strike damage also gives a percent increase, but it is based on your critical hit chance, meaning they are only at their full effectiveness later when you have a high crit rate (or on a hero with a guaranteed crit mechanic like Shaco).

Critical Hit percentage gives an increased chance to double your damage, but this is less worthwhile the more critical strike chance you already have.

Attack Speed also increases by a percentage.

The average damage per second formula is Attack Speed * (((Base Damage + Bonus Damage)+(Critchance*(1+Crit Bonus Damage))*(1-(Target's Armor-APen/(Target's Armor-APen+100))

Putting this in to a spreadsheet, we can plug in for each value and calculate the damage gained by each rune at different points. Assuming a base damage of 50, base crit chance of 25, base armor of 25, and base attack speed of 1, your average expected DPS is 50.

Now, we try adding in each rune.

Basic damage adds .32, which brings you to 50.32.
Attack damage per level adds 1.62, which brings you to 51.62
Attack Speed adds .68% attack speed, which brings you to 50.34
Critical damage adds 2.48%, which brings you to 50.25
Critical strike adds .93%, which brings you to 50.37
Armor penetration adds 1.96, which brings you to 51.17

So at very basic damage levels, armor penetration does more than anything except damage per level, but you're going to be doing more than 50 base DPS at higher levels.

Now, let's look at something a little more tricked out. Your character has 120 base attack damage, 30% base crit rate, and 1.2 base attack speed, an Infinity Edge (+80 Attack Damage, +20% crit, and +50% crit damage), Berserker's Greaves (25% increased attack speed) and a Last Whisper (+20 Attack Damage, +40% Attack Speed, 40% armor penetration). Your target has 100 armor. Your base DPS is 443.2

Basic damage adds .32, which brings you to 443.84
Attack damage per level adds 1.62, which brings you to 446.46
Attack speed adds .68% attack speed, which brings you to 445.02
Critical damage adds 2.48%, which brings you to 446.34
Critical strike adds .93%, which brings you to 446.37
Armor penetration adds 1.96, which brings you to 448.31

As you can see, Armor Penetration adds the most damage per mark to a pure physical attacker, unless you somehow have a very low base DPS at level 18, in which case it's attack damage per level.

If you are Ashe or Trynd, crit damage for sure.

The rest are probably best with armor pen.
